Well, in the Doctor Who fandom, I think the most popular ship is kind of hard to pin down because a lot of the ships seem to have varying degrees of popularity within their own little circles which I think is a good thing because...well, it doesn't feel like it's being dominated by just one ship. I think Doctor/Clara is the most popular at the moment, along with Doctor/Rose, Doctor/Master and Amy/Rory. In terms of Doctor/Clara, I'm warming up to it, and the other three I very much ship.
In the Star Wars fandom, Jaina/Jag, Luke/Mara and Han/Leia were the ships that were pretty popular when I was at JCF as a lurker. Jaina/Jag -- to be honest, I really was not big into that whole love triangle stuff with Jaina (then again, love triangles are just annoying. I mean, they make both parties competing for X's affection look like asshats, and it tends to overshadow the main story a lot, which gets annoying fast. So yeah, dear fiction...can you cut down on the love triangles? Pretty please? Thanks. *) but I think of all Jaina's potential boyfriends (or husbands), I just had that feeling that Jag was the best one for her because he seemed the one who was most like an equal with Jaina. (And lo and behold, in Apocalypse they actually get married!) Luke/Mara -- it's not one of my all time favorite ships, but it's an adorable ship and I think it really got the shaft in stuff like LOTF. Han/Leia -- yeah, one of those ships I really love, because the interaction between Han and Leia is flawless. In terms of the fandom in general, this wasn't on JCF because they actually had a "no slash" warning because it was supposed to be family friendly or some bullshit (because that was what it was, it was bullshit, and pretty Unfortunate Implications-y bullshit too **), same as I said, although I'd say Anakin/Obi-Wan is pretty popular. And yeah, I like that ship too. It's a very interesting, lovely ship that really has a lot of ways to be explored in writing.
* And yeah, I confess I was guilty of that stuff -- in a way -- when I was younger. I've gotten better at it though.
** Then again, it had stupid rules like that, and also rules on, from what I can remember, not critiquing an author's work because it's not like critique can actually improve their writing or something. /sarcasm.
